Hey, Im looking into the prediction of interaction between a RNA binding protein and a custom sets of RNA. Does anyone know a good web server or a paper that can help me with that? I want to predict if they will bind to eachother and which fragments of the sequences will be involved in that process. That second part is important because there is experimentary data showing that my protein binds to the stem loops of the mRNA and I want to use that Information to check if the algorithm is consistent with it. Right now the only tool I found useful is catRAPID.
