2001 Japan mid air incident

I've been reading about how the air traffic controllers were convicted of criminal negligence, but I'm confused as to why exactly. Can anyone explain?

I can see that the supervisor made an error in saying the wrong flight number, but what did the trainee ATC do wrong? The wp article says he told Flight 907 to descend when he meant to tell Flight 958 to descend, but it's not like he told them both to descend. Also, the ATC instruction contradicted the ACAS warning, but as far as I know the ATCs don't have knowledge of what the ACAS is telling the pilots (is that right?). It seems to me the pilots were far more at fault than the ATCs because one set of pilots must have broken the rule about what to do in the case of contradictory ACAS warning and ATC instruction.
